Flat tyre should be obvious as the tyre is no longer round!

What coilovers? Sway bars, endlinks etc?

If you can't tell if a tyre is flat by looking at it, then you shouldn't be touching anything related to suspension or brakes.
Low on pressure is hard to spot by eye (ie: within 5-10psi) but flat is as obvious as day or night.

Anyway, the clunk could be anything
is there a brick under the car still?
is it low enough to be touching the ground?
Are the springs still captive? (on extension)

As for the height difference:
Did you measure each side (threads on the coil)
Did you maybe wind the perch low enough that it has come off the threads (I'd assume though that coilovers would have a stopper there to prevent this...)
