To me the simple facts tell an interesting story.
Tuner A recommends ECU with options and tunes vehicle. Gets what appears to be good result from dyno but pings and runs badly.
Tuner A tells customer it is normal and to live with it.
Tuner B fixes problems with software within 10 secs and makes privability improvements and is very corteous.
To me it would appear that Tuner B knows how to tune successfully. Tuner A does not.
To me it would appear that Tuner B knows how to work with a customer and provide a good result. Tuner A does not.

Yes, the horses come cheaper via a turbo, but you open cans of worms. No insurance. Can't pass inspection. Potential for defect notices. Can't resell etc. If you want to turbo and get full compliant paperwork, it's going to cost more than $3k.
At least with the n/a route, making the car appear stock is fairly easy (heat shield over the headers, stock airbox - done).
TL;DR - turbo v n/a is more complicated than just $ and horses.
