I have not experienced this, is it on the driver or passenger side?

check to see if your tension cables are still intact - do a search if you're not sure what these are

I've had similar issues from the seals.

What I discovered was that when I folded the roof down that part of a seal was crested in a new fold-line that is different to the norm. Thereafter, everytime i put the roof back up, the seal would not cover all the gap between the actual roof and the top of the window.

The fix was literally to inspect the seals with the roof up to make sure that there's no gap and that the position of the seals look identical for both sides.

Once you've confirmed that they are in the right position, leave the roof on for a while (I left it on for a week) so that it's back to its original crest line.
