Well, after doing some work with my sub, i discovered a nice spot of rust. From there i noticed an even nicer puddle of H2O. So now i am left with the option to neutralize the rust (easy fix, got someone to do it for free) however i dont know where the water came from, and i want to get rid of and prevent future leaks. Anyone had this problem. Ideas? help?

the battery is sealed but it's still better to get rid of the water, there should be a drain plug under there somewhere to let it all out

Oh, theres water in my battery well..
I has this exact problem in my old five except much worse. I had to get the battery well cut out and then a new plate welded in. The water was coming from the soft top and also surprisingly the rear right tail light. I fixed the soft top (had a few holes in the rain rail) and then moved onto the tail light. When i removed it, the rubber seal had completely perished, so when water ran down the water well around the boot, it ran straight into the boot (not all of it of course but enough to do damage). I fixed it with lots of silicon but a new seal is the way to go.
Best way to check is to give the tail light a blast with a high pressure hose. Then lift the boot lid and see if there's any water coming in.

Hrm, well i guess ill have to have a better look. Ill get to neutralising it, but its a pain of the arse. Thanks for the input, ill check seals and stuff and try and locate the leak. Sounds like it woudl be the soft top, it leaks from everywhere these days.

I found a very very similar thing last week
I did realise that water was leaking between the fibreglass rear mid section and the panelling and leaked through when I was using high pressure water as the clips for the bootlining were where the water was getting through.
I havent had a chance to pull it all apart and rust proof cut-back and respray but that will happen very shortly '

There is no fibreglass in a 5 (unless your car has been severely Liberaced). The beaver panel is plastic.
