You sand back the area around it, get some filler, fill it, sand it, prime it, spray the panel.
Its not rocket science

It will be blindingly obvious from an angle. There is a time and place for bodgy jobs, paint on a dark car isn't one of them.
I'd either live with the holes, do it properly or just not take the badge off

I had my NB8A resprayed Black about 6 months back, I removed every badge from it before spraying and now have fitted 2 badges with double sided tape only, an enamel badge on the nose and the original MX-5 badge which was near the number plate has been fitted under the brake lamp, it looks simple and clean.
I also used the fill and paint method on my alfa romeo but I feather sprayed clear coat on top then used 2000 grit wet and dry which gave a perfect finished job.
