Just try rotating the base 180 degrees. You'll need to undo all six allen bolts of course.
Your right hand side looks to sit too high by the same amount that the left hand side sits too low.
It may not look obvious, but it worked for me. I thought I was sent the wrong type of lid until I realised the assembly error from the factory.
I packed the bottom three bolts with small washers to get the height spot on.

If its not the way the bracket is fitted to the cover ...
... have you had this car from new? If not, it could have had some panel work done and the base of the fuel area not fixed correctly.

tested on 2 mx5.... both exactly the same.... same year, same model, same edition..... both has the same problem....
