Tonneau for soft top when hard top is installed
Like the topic suggested, will the factory soft top tonneau cover fit whilst the hardtop is being used on the Miata?

I don't think so... You won't need it though, the hardtop will protect the soft top from the sun.

Any way to hide the soft top though? Alternatives?
Just a personal choice sort of thing, wanting to keep my interior clean looking

Yes you do want to protect the folded softop from sun damage.
The factory torneau does the job well, you just don't clip in the very ends to make room for the hardtop's \"B pillar\" clips. Tuck them under the torneau and out of the way.
The hardtop has padded brackets which push down on the softop clips to stop them rattling. These will leave a temporary impression on the torneau cover - should stretch out next time its in the sun without the hartop on.

I have mine on with the hardtop installed. Just that it doesn't fit around the back edge near the bodywork, or on the sides. Is certainly enough to completely cover the inside of the soft top and prevent sun damage though. Looks quite good if all tucked away neatly too.
Will take some pics this w'end if anyone is interested, as I happen to have it like this at the moment...
