Firstly welcome to the forum and Mx5's
I'm sure the NC stallwarts will chime up with all the info but as a start the auxillary input is an optional extra, either through Mazda for lots of $$$$ or via the after aftermarket. It plugs into the CD changer plug at the rear of the head unit and you can locate the input jack where ever you want.
There's not much you can do about noise in an MX5, any model MX5. They are just noisey. The removable hardtop reduces some of the external traffic noise but tends to amplifiy the road noise inside the cabin. I have an NB with a removable hardtop and have done extensive sound proofing inside the cabin and to the hardtop which made an appreciable difference to the noise level, but I still wouldn't call it a quiet car. I've had a look around the NC and there are a few places I think it could benefit from extra noise insulation. Mazda have done the same and the 2009 update model folding hardtop gets some additional noise insulation. You could find out what they have done and possibly retrofit it to your car.
You get used to the noise after a while, or just drive with the roof down all the time
