You can easily fit a sub in the boot without taking up much room, if you do it cleverly.
Can't give you any ideas on speakers for under $350, as all the ones I like are over $1K a pair, like the Focals I am running now (and sound absolutely fantastic!).
Click on my home page below, and check out the sub and the way it's been installed.
It's also easily removeable if the need arises.

MB Quart DSG 216, 6.5\" split, should able get them under $350. sounds pretty good around $300 range, but you need to cut some woods to fit them in the 8\" holes to your doors.

I have pioneer 8\" speakers (they are within your price range). Im not an audio freak but I would consider them as mid range subs. There is a huge downside they weigh a ton aprox 3x more than stock. Sound is good even with the top down.
Okibi has the same speakers and an amp etc he can tell you what they sound like.
I posted pics hear:

I'm no audiophile in the least, but there are \"flat\" subwoofers out there.
Alpine (or was it Kicker) made thin subwoofers called \"Bass Engine\" like 10 years ago, and I've seen quite a few from different manufacturers.
You may find one thin enough to fit under the seat, or at least behind the seat if you don't have it all the way back.

what 1red5 is talking about is something that looks like a small amp.
they are actually a small sub and small amp in one...
usually not more than 100w RMS though...so not really useful...probably better gettin some really top end speakers
most audio manufacturers make them...

Aahh...pkey dokes.

I just assumed with a name like Alpine, those Bass Engines can make some decent doof doof.
I'm not into it by the way, I just know there are these things about taylor-made for space-restricted applications

Impossible under the 5s seat i reckon
Spoke to a guy at Autobarn about these subs and he pointed to the JVC which he has installed before in an MX5 and he reckons they are great for there size
but if your after BIG DOOF DOOF then he says fill up the boot

You could always try an 8\" sub behind the seats, but it may hinder your ability to put the seat all the way back.
Image Dynamics ID8 is a good sounding small enclosure 8\" which has a lot more oomph then most 8\" subs, and is more sensitive then most (so it is less power hungry).
They can happilly acieve optimal results in enclosures of less then 10L volume, so they are absolutely perfect for installs in tight situations.
