Shifter not aligning after tightening

So I have swapped my 5 speed out of my NB8A 1999 and put in a 6 speed from a later model NB. Everything has worked great except when I try and tighten the 3 lower shift boot bolts. Any more than hand tight tension on the bolts and the shifter pulls out of wack, getting stuck when you push it against the 1st-2nd wall and feeling overly tight. Hand tight and its perfect. I've replaced the boot and the issue still persists. Im under the impression that it may be the lower selector bushing, or maybe the shifter itself? I thought the bushing size only differed with the stronger 6 speed box, like in the SE. I doubt ive been given such a 6 speed but is there any way of knowing what 6 speed box I have? As the only way I know of doing so is by checking the VIN, however this is fairly useless as I have no access or knowledge of the donor car...

Any help would be great, thanks!

Miata roadster state the change over age and vin on their short shifter website for memory.

I also believe the donor car vin is on a plate on the box.

Did the shifter come with the 6 speed box, or are you trying to use the 5 sp shifter in the 6 sp box?

MiataRoadster state length from ball to bush end is shorter on 6 sp shifters, compared to 5 sp (even on 6 speeds with same smaller bush diameter as 5 speeds)
