I had my NB8B out with the top on for the first time in ages.
I've noticed that the shifter is noticeably noisy when changing gears. Worse, of course, when downshifting hard, but there through all shifts.
Its a light grinding/whistling.
Also, i can hear it when extending the shifter past its 'in gear' position.
Is this a normal characteristic of the 6 speed? Or are my synchros on the way out?
Anything i should check?

Assuming your fluid is topped up, the problem may be that the gearbox isn't noisier than normal, but that you can hear it more than before because the gear shift boot could be split.

I'm ordering a replacement one for my car (the third one it has had in it's 250000km and 11 years) as it has split and there's more noise and heat coming from the gearbox than is normal.

Supreme Blue NB8B, 1:16.98 at Wakefield when stock, but it's not stock any more...

I forgot to mention that i installed a Miata Roadster short shifter, and new boot a few months ago.
The shifter was still very lubricated, so i didnt add more grease. Maybe this is contributing.

Had something similar with my short shifter when I installed it, have a read here.

The SSK gives a more direct feel and also an amplified level of noise especially with the Voodoo knob.
Could try the standard plastic bush from the OEM shifter and then the standard shift knob to see if it improves

Hmm,
I've had an OEM SE knob on for a few weeks now. Only for the red stitching!
I'll have to see if that is the cause, and if its quieter with a solid, heavier knob.
I did use the OEM bush on the bottom of the SSK, and threw out the new one, so i cant try that alternative.
