Used Clutch on Freshly Machined Flywheel

Good day all,
Just curious as to how this should work... When my motor was swapped, they kept the old clutch in but machined a standard flywheel, the clutch did have a little sheen to it and couple of small heat spots. Now, over time, under hard acceleration, it feels a little rough. It is as though the clutch is slipping ever so slightly. Acceleration feels smoother and better on half throttle. If i flick the car into neutral and go through the rev range, it's smooth as caramel.
Also, the standard kick back on deceleration feels a little laggy and delayed, almost like something is sticking... There is also a squeaking noise coming from the back of then engine bay that will go away when pressure is applied to the clutch pedal.
