i also have thought about this, i think the brake pedal depth is ajustable but i havent looked into it properly yet... hmm might give me something to do tomorrow.

I have lowered the brake pedal height . . . I had the Enthusiasts Manual beside me when I did it, but once you get your head down there, it is pretty obvious . . .

By adjusting the pedal, you are only adjusting the free play and not the actual pedal mechanism - it will still engage at the smae point. Make sure you still have a little free play otherwise you could be engaging the master cylinder all the time which is not so good for your brakes.
The pedals in the MX5 are pretty good for heel-toe from the factory as they are but offsetting the brake pedal with an aftermarket alloy pedal can be a good solution. I made one out of thick alloy for the race car and it sites about 10mm closer to the accelerator for this very reason. If you do this, cover it in waterproof deck tape from a boat shop so your feet don't slip when wet.
