When I first started fiddling with cars they all had plain tap water in the engine with no rust inhibitors. It was an annual task to back and forward flush the system with hose water until all water ran clear. If you didn't do that then you'd find rust scale and powder building up like I described in that Astina.

If you have any rust showing in the system then you do need to go back to the old ways and flush it fully until it's clear. As I said it can take a lot of water if it's bad. Once it's flushed then you just need to let it all drain as best it can then seal it all up and fill it with your proper coolant mix. You can never ever get an MX5 full on the first attempt. You have to drive it for half an hour or so, let it cool and top it up at the radiator. Typically you'd repeat this 2 or 3 times over a few days to finally get all the air out.
