yeah you make some goood points there.
altho my car is running great right now on the DFA and 460's, i am going to be replacing the DFA with a megasquirt ECU before i go turbo, mainly because of the timing control that it offers. altho i think i could leave it as is, and just set the base timing to 8 deg. and it'd be safe.
i am not suffering any of the drivability or milage problems that you mentioned. in fact i am getting better milage now than i was before i fitted the bigger injectors.
one other point - the 3.9v limit you mentioned would be at the low airflow end of the scale of the afm. (remember the afm outputs higher voltage at low airflow, and lower voltage at high airflow). the high airflow voltage is around 0.8v on the stock NA afm at 6500rpm. so there is heaps of headroom / resolution there for squirting more fuel in with big injectors.
