I do not see any safety issues with going from manual to auto. Cost and possible chnages in performance would be based on which model you are making the change do.
I would guess that the NA (1989-1997) model would have the least impact on performance and cost as there was not a lot of difference between the auto and manual.
The NB (1998-2004) model introduced a number of changes over the years, including variable timing and forced induction. Each of these impacts the possible performance difference and cost.
The current NC (& recent update) (2005-current) has a 6 speed or 6 speed auto option. While I don't all of the details, I would suggest that this would be a more costly option to swap over, unless you have access the knowledge, tools and facilities to do this yourself.

i'm converting my auto to a manual, so if you end up looking for the pedals and gearbox, i'll be happy to give them up for a small price.
MX5 mania have done a manual to auto conversion, best bet would be to call them.
Apparently you will need the auto ecu to be wired in (it sits somewhere in the passenger side dash) to the Ecu. Its a big job compared to an auto to manual conversion.

I would expect this, thats why i suggested calling MX5 Mania. it will work out cheaper sourcing your own parts, autos dont pop up very often at all, and whomever does the install will most likely slug you for this.
