I stuck gaffa tape on the couple of little cracks on mine. No problems with it yet.

What Ben said. Seal them up with gaffer tape before you install it. If they are only small the tape fix should be fine.

Yep, what Ben and Garry said. I used good quality cloth backed tape to seal up the rain rail on two of my MX-5s. After reinstalling the roof pour water around the bottom of the rear window and make sure the water is flowing out of the small drain pipes in front of each rear wheel and there is no water getting into the cabin.
