Does anyone else have the bolt that goes into the side of the seatbelt tower screwed in, mine doesn't line up and the bolt is the wrong size as well.
Also the rollbar clears the hardtop by a bees dick but it hits the softop frame hard, anyone else have these issues?

Mossy, in the kit should have been two plates with nuts welded on the back. You need to drill out the existing holes in the side of the seat belt tower and use the bolts with the plates as the retainer. Ill pop my pics in below to show you where it goes on the NB. Until everything is bolted up tight you won't know how much clearance you've got.
Remove windblocker bracket:
Drill out lower hole with 10mm bit:
Remove remains of original captive nut with cold chisel or dremel & touch up paint around hole to avoid rust:
