You will have to remove the rear trim behind the seats and check the rain rail for leaks. https://www.youtube.com/watch?v=V7RWEpFuo0M

Clean out all the drains, as water leaking into an MX5 is often due to blocked drains: viewtopic.php?f=28&t=35601

Yup, I'd second the drains. Keep your face clear as it is usually a flood of water when clearing them.

Thanks for the replies guys I have cleaned out the drain holes behind the seats they were seriously blocked you should have. Seen the stuff that came out. The boot is still leaking with the water pooling around the battery on the drivers side and in the spot on the passenger side. Any ideas guys. My car is parked outside on incline with bonnet up toward the top of the incline and the boot on the downside of the incline. Could this be contributing to the water pooling in the boot?. Thanks Michael.

If you have completely cleared the rain rail drains you could have cracks in the rail itself. You will have to get to the rail (it is where the roof attaches at the rear of the cabin/cockpit) and check it. Race tape will work to seal up any cracks until you can source a replacement rail.

Double check that the boot seal is fitted correctly.

Did you check this?
even the hardtop chrome brackets with the 2 bolts on top of them can leak

Is any water getting into the cabin/floor area?

Yes

If the drains and rail are properly cleaned, it would need to be a fairly severe incline for water to get into the boot.
